I would not do anything other than real speakers for Atmos with that style ceiling. SVS Prime Elevations would work nice with those beams.

Bookshelves + 2x subs vs Floorstandings + 2x subs

Not sure I'd really want the Prime Bookshelves as my main front L/R speakers. They're just slightly under sized for what they are in that use case, at least I think so. . But also I'd try and sway you away from SVS for the speakers, for the money you're looking to spend here, you really should look at the Ascend Acoustics CMT340SE's and the center.
